FLR: A Revolutionary Alignment-Free Similarity Analysis Methodology for DNA-Sequences

  • Belal Medhat, Ahmed Shawish : FLR: A Revolutionary Alignment-Free Similarity Analysis Methodology for DNA-Sequences, IEEE/ACM Transactions on Computational Biology and Bioinformatics , 2020.
This paper introduces a novel alignment-free sequence analysis methodology. Its main idea is based on introducing a new representation of the DNA-Sequence. This representation breaks the dependency between the DNA bases that exist in the traditional string presentation. We called it the Four-Lists-Representation (FLR). Based on the FLR, a series of revolutionary algorithms for searching, map-discovery, similarity-score analysis, and similarity-visualization have been developed. They are combined in what we call the FLR Methodology. The paper also studies most of the available similarity analysis techniques in a comprehensive state-of-art review. The conducted extensive simulation and theoretical studies confirm the outperformance of the whole set of FLR-based algorithms in terms of speed and memory consumption in comparison to a long list of available similarity analysis algorithms. The ability to provide a similarity-map, similarity-score, and similarity-graph as a set of evidence-based rationales makes the quality of results provided by the proposed methodology presents a new edge in this field and promises a new area of genome-based research.

Open Source Speech Recognition on Edge Devices

  • Rene Peinl Basem Rizk Robert Szabad : Open Source Speech Recognition on Edge Devices, 10th Intl. Conference on Advanced Computer Information Technologies (ACIT 2020) , 2020.
Abstract Deep learning has revived the field of automatic speech recognition (ASR) in the last ten years and pushed recognition rates into regions on par with humans. Applications like Siri, Amazon Alexa and Google Assistant are very popular, but have inherent privacy problems. In this paper, we evaluate state of the art open source ASR models regarding their usability in a smart speaker without cloud, both in terms of accuracy and runtime performance on cost-effective low power edge devices. We found Kaldi to be the most accurate solution and also among the fastest ones. It runs more than fast enough on an Nvidia Jetson Nano. It is still not on par with commercial cloud services, but getting close to it.

A Novel Computer Vision Methodology for Intelligent Molecular Modeling and Simulation

  • Belal Medhat, Ahmed Shawish : A Novel Computer Vision Methodology for Intelligent Molecular Modeling and Simulation, 9th International Conference on Bioinformatics Models, Methods and Algorithms , 2018.
Molecular modeling and simulation tools are used to study the structure of the molecules for the purpose of understanding and creating a new generation of technology that works on the nano-scale. The current techniques mainly focus on visualizing the molecule’s structure using many illustrative methods, while they leave the knowledge extraction load on the user that should be aware of many complex sciences. Developing a new innovative method in this perspective becomes crucial to support such fast development in such vital field of sciences. This paper represents a novel computer vision method for molecular modeling and simulation that gives the computer the ability to see and understand the structure of molecules just like the human eyes, and also the ability to analyze its structure without human intervention. The proposed approach is based on using the computer’s memory as a digital representation of the real 3D-physical scaled model of the molecule, and hence accommodates machine learning techniques for an automated analysis job. Moreover, a parallel processing approach has been adopted to speed up the whole process. The realistic case study of a glucose molecule reports the outstanding performance of the proposed approach to model and analyze its structure without human intervention. The proposed methodology makes the developing of an automated molecular expert system a one step away.
